The Confession is the eleventh episode of the first season of Alias, and the eleventh episode overall. Vaughn reveals a disturbing truth about Sydney's father while matching wits with Hassan.

[edit] Plot Overview
Ordered to kill Sydney by Hassan, Jack instead sends a signal to Sydney and they both cooperate to defeat his armed guards and leave his compound with Hassan in tow. They fake Hassan's death and Hassan is transferred into the CIA's custody. Sydney is impressed by her father's ability and talent and a later discussion between them in private shows that he has been thinking about her welfare when he did not tell her about SD6's true nature during her early years there.
Vaughn tells her that he has had the codes listed in the margins of her father's books deciphered and that they are the list of aliases for over a dozen CIA agents and authentic KGB orders to kill them, the agents having been killed 25 years ago. Among that list is his father, William C. Vaughn. Vaughn intends to have Jack officially brought up on charges and records the conversation with Sydney should she want to recant later. Her father calls in Sydney and Vaughn to a high profile meeting with the heads of the CIA. In this meeting, chosen because only in the presence of the director and others would Sydney believe him, he discloses to Sydney that the KGB orders were orders that her mother had received and carried out for the KGB.
While Hassan is in CIA custody, SD6 has reason to believe that Hassan's second in command Minos Sakkoulas is intending to take up the reigns and has a package that he intends to sell. SD6 sends Sydney and Dixon to Sakkoulas's club to collect information on the package. CIA provides Sydney a counterop to record the information for the CIA and provide SD6 with dummy plans instead. Sydney is tasked with collecting a scan of Sakkoulas eye for a retinal lock and then go to his computer to duplicate the information. When she is held up by a guard, Dixon takes over and passes the retinal scan himself leaving SD6 with the details and CIA with nothing.
Determining the package to be an electromagnetic refractor capable of cloaking missiles, and passing along information gathered by Vaughn by strongarming Hassan, SD6 sends Sydney to Crete to collect the EM refractor. Having Hassan on hand to help them get into the abandoned bunker, Sydney gets into the bunker just as Sakkoulas leaves and is tricked by Hassan into entering a dummy access code. While inside, the code sends an alert to Sakkoulas and locks the bunker down. While locked, the bunker is sprayed with gasoline and Hassan tells them they have only minutes until the bunker is burned unless they provide him and his family with witness protection. Getting a signed order in time, Hassan gives Sydney the deactivation code and the door opens to reveal Sakkoulas. The two fight and Sakkoulas is left in the bunker with a malfunctioning panel that causes a fireball inducing spark, which Sydney barely escapes. Sydney gives the EM refractor to the CIA.

- Sydney beats up two guards and Sakkoulas before he burns in a gasoline soaked bunker. Dixon beats one one man in hand to hand combat. Jack Bristow shoots one guard, taking a bullet in the process.
- Marhsall gives Sydney a retinal scanner modeled as sunglasses and a remote device capable of duplicating the biometric signature of the scanned eyeball. Vaughn gives her a makeup compact that houses a camera, lipstick that has a voice recorder, and a lighter with a USB Flash RAM drive.
