- The Cube is taken from CIA by the Department of Special Research, but are intercepted by the Covenant. It's tracked and their plans to use the DNA with Sydney's eggs are all destroyed.
- Lazarey is rescued and mentions to Sydney about "the passenger." However, he is shot and killed before it can be learned what this is.
Characters
- It's revealed that the Covenant kidnapped Sydney in the aftermath of her fight with Doren. They burned down her home and faked her death as part of a plan to brainwash her into believe she is a woman named Julia Thorne. She resisted, but made them believe they accomplished their goal. This was due to their belief that Sydney was the Chosen One and wanted her to help fulfil Rambaldi's prophecy. They had hoped to use an artefact referred to as the Cube to bring about Rambaldi's second coming by combining the DNA in it with Sydney's eggs. When the Covenant wanted Lazarey dead, Sydney and he struck and deal and found the Cube. Instead of turning it over to Kendall, she hid it and had her memory erased to keep the Covenant from finding it.
- It's revealed that Lauren is working with the Covenant.

- The idea was that information about Sydney's missing two years were to be revealed over the course of the season. However, the writers changed their minds due to the reaction from fans. Thus why it's finally dumped in this one episode and the mystery never plays into any significant arc after this episode.
