There's Got to Be a Morning After Pill is the twelfth episode of the third season of Veronica Mars, and the fifty-sixth episode overall. Veronica is tortured by images of Logan and Madison together in her dreams, images which she attempts to quell by taking a case from a girl who was slipped RU-486.

Although Veronica is wrestling with the thought of Logan and Madison together, she grudgingly goes to work in the library where a new case is waiting for her. Bonnie, Tim Foyle's former girlfriend, got pregnant, but before long she was slipped a drug which causes miscarriage. She's hiring Veronica to find out who exactly drugged her. She told Dick about the baby, but he was only interested in helping if she had a paternity test. When Tim found out about it after they had gotten back together, he offered to marry her so that she could keep the baby, which was the option that her parents were leaning towards as well.
After accepting the case, Veronica goes to Logan's apartment to confront him about his affair with Madison. She explains to him that this is something that she isn't going to be able to get over and leaves him before their date. The next day, Veronica dives into Bonnie's problems by questioning Dick but her interrogation doesn't get far. She moves on to Bonnie's room, where her roommate Phillise tells her that even though she hated Tim at first, he came through for her in the end. She also points out that Bonnie's parents aren't just religion, she's the daughter of a televangelist. Veronica doesn't quite buy that Tim isn't the culprit, so she throws a world class tantrum to con a janitor into unlocking Tim's office. This, however, is all for naught because Tim's computer is password protected. She plants a hidden camera and creates a scheme to make him log into his computer so that she'll see what keys he uses when she sneaks into the office later that night. During her snooping that night, Veronica finds a link in the history to the Neptune women's clinic and a folder dedicated to Tim's investigation of the Dean's death. In that folder, she finds a new witness named Anthony Martin.
Before investigating the women's clinic lead, Veronica stops into the Reverend Capistrano's television studio to seek his advice about her made-up pregnancy. He relates her story to his own daughter's and seems devastated by the loss of her baby. Veronica also comes to the conclusion that it would be highly difficult to acquire the drug and sneak it out of the women's clinic after talking with one of the clinic's doctors. She switches focus to the Dean, but Anthony gives her the same kind of unhelpful answers that he gave Tim but as she's leaving he mentions that when he got home he turned on Space Ghost. She goes home (after a small diversion to have Madison's car stolen and crushed by Weevil) to give the new lead to her father, but her find is interrupted by a letter addressed to Keith showing Veronica leaving the women's clinic.
Veronica explains to her father that she went there for a case and decides that it might be a good idea to check out the "Good Word Press" offices to see if they have more pictures like that. Before they can get a good look at the picture, one of the men from the studio appears and blows their cover. However, Veronica managed to spot Nadia in one of the photo books. Dick doesn't offer up much information, but Veronica manages to track down Nadia the hard way. Nadia tells her that she gave Dick a fake name after they made out while she was drunk at a party.
Meanwhile, Mindy O'Dell calls Keith because someone has intruded in her house. The intruder is Mindy's ex-husband Steve Batando, looking to steal some things from Mindy's house because she stopped making payments to him and on the car. He turns tail and leaves when Mindy's older son ignores his existence entirely. Mindy asks Keith to stay a bit to calm her nerves, so he checks out the Volvo while she's not looking. Caked underneath one of the windshield wipers, he finds some egg residue.
Switching back to Bonnie's problem, Veronica expresses her severe distrust of the ministry CFO and asks Bonnie if she could get her into his office for snooping. Bonnie agrees to help her out, but when Veronica shows up at her door, she meets the reverend there as well. Inside, Veronica notices a pregnancy book with one of the Good Word Press bookmarks stuck in it. Veronica accuses Tim, but Phillise was the one who gave her the book and slipped her the drug. Bonnie lashes out at her roommate, but is calmed by her father who tells her that anger will make her a worse person. Veronica takes this message to heart by not going through with the revenge on Madison.

- Dick Tracy: Dick Tracy is a pulp detective hero created for comic strips in 1931. The character could be seen as a "two-fisted action hero" version of Sherlock Holmes. The series was adapted in to several television series, as well as a major motion picture starring Warren Beatty in the title role.
- Veronica: His password is Dick Tracy?
- Space Ghost: Although he doesn't give the full title, Anthony refers to Space Ghost Coast to Coast, a talk show that aired on Adult Swim featuring Space Ghost as the host. Although Space Ghost hasn't been shown on the network in several years, Anthony claims to have seen an episode starring Terry Jones. This episode was called Explode and aired during the third season. It also was written by Veronica Mars creator Rob Thomas.
- Anthony: I turned on Space Ghost. Terry Jones was the guest.
- Nancy Drew: The pseudonyms that Keith gives to the Good Word Press offices are taken from the Nancy Drew series of teen detective fiction. Carson Drew was Nancy's respected lawyer father who often aided his daughter in her cases by advising her and pointing her in the right direction. Like Veronica Mars, the Nancy Drew books put her cases at the forefront with her being the main detective.
